Our freedom is simply an illusion. Furthermore, it is important to note that we are not necessarily the individuals we like to think we are due to unconscious factors acting on us and influencing our perception of things. However, although we are controlled to some extent by these factors, they do not define our individual being. Take for example those who formed a resistance against the Matrix. They didn't just decide to challenge the world order. They challenged him because they believed there was something wrong with the world and their character traits allowed them to act in defiance. Yes, it is true that something outside of their control pushed them to act, but they had enough freedom to decide whether to take a stand or not, like us.
